Default A-Hot noise

My Aquahot was not firing up in my LX so I changed the nozzle, gapped the electrodes and cleaned the mirror. It fired up and ran good for an hour, although the exhaust was smoky. I assumed that this was due to unburned fuel in the chamber as it had not been starting.
Anyway after 40 minutes of running it started making a noise like a fan hitting a cage and it shut down. I am thinking that it is in the burner. Has anyone had to change one of these out, anything I should know before I get in there again?
